Configuration wise, you can do this by going into Settings, General and unchecking "Pause on task switch". By default it's set. Flight-wise, if you are doing an IFR flight or have asked for flight following you might miss an ATC instruction to change frequencies or heading and you'll get told that you're on your own. I happen to do this, but when I run FSX in the background, I run in windowed mode at full screen, I move the ATC window to the upper-left corner of the screen and I've configured the windows of my applications to leave the upper-left of the screen unblocked. This means if I get an ATC command while I'm reading e-mail or chatting with somebody I'll see it pop up and know that I need to switch to FSX and respond.
